I have only read through quickly, I am tired and board of working on computers all day, but I assume you use this and know about it. Does using this have any negative effect whilst using torrents, especially with private trackers that use your IP to maintain ratios, or using VNC and something like No-IP to connect to?

I haven't used tor wiht private trackers, but there are ways to host using tor so yes, it can be done. The downside to tor is there is a big performance hit.

The more users on tor and that allow sharing of their connection the faster the VPN mesh will be.

For now, expect to trade speed for security.
